 The same thing happens to me. I have:

  1. installed and enabled the IRC Helper plugin
  2. disabled my IRC account
  3. restarted Pidgin
  4. enabled IRC account
  5. changed my status to Available

 And I get the NickServ IM popup like quoted by jbailey.

 IRC Helper 2.2.0 + Pidgin 2.3.1 (Windows)
